Ok replying to everything put out here a bit at a time. Spoiler The ending is exactly what I expected it to be. I'm not bothered by the ambiguity at all. A cyclical game fits in perfectly with Homestuck. That's actually been my theory about how it would end from the getgo. Remember how both sexes of Cherub have to be present to create the cherubs in the first place? Yeah, I was pretty sure from the moment that was introduced that those were actually Caliborn and Calliope in a stable time loop. So my theory is this: The new universes that were created in the Alpha session were Beta Earth and Beforus. Blood powers have to do with community. Karkat is there to bring people together. I also think people are forgetting that can town was not depicted as real but instead a dream or possibility, aka. what they plan to do once they get to the new universe, not necessarily what happened. That was the reason that Skia needed to be in the new session. For the universe frog. I think he's as happy as he can be fucking around with Aradia, not hearing goddamn voices anymore and reuniting with Feferi. One of my absolute favorite short stories is called Continuidad de los Parques in which a man sits down in a green chair to read a book about a man who decides to murder the husband of the wife he's cheating with and walks into a room that is described exactly like the one the man reading the book is sitting in and finds a man reading a book in a green chair. Did anyone link to this theory about what happened to Gamzee yet? (It's horrible, I love it, I haven't re-read Homestuck recently so I can't remember canon well enough to know if it's plausible). Spoiler I love the ending. I love getting to see Lord English's beginning and end (?) in the same thing. I like the ambiguity because ... Homestuck has always involved a lot of fan interaction with the narrative, from the beginning when fans were actually directing it to some extent, and I'm satisfied that it ended in a way that's inspiring/provoking fans to continue creating. At least I think I am, it's hard to hear my emotions over all this internal screaming.

Another reason for how many things seemed to have been left unexplained is that, in Hussie's words, Homestuck is a story that is also a puzzle:

YES THANK YOU I HAVE BEEN SAYING THIS FOR YEARS Seriously, fun exercise: take a random SBaHJ strip or shadow play girls skit and summarize, as plainly and generally as possible, what happens in it. In the vast majority of cases, it sounds exactly like something that could happen in either one. (Rewriting a SBaHJ comic as a shadow girls skit or making a SBaHJ comic of a skit would be a really fun exercise, honestly, and I need to do it one of these days.) EDIT: For bonus points, imagine Utena chiming in at the end of a SBaHJ strip with an oblivious common-sense solution to the problem. ("So take the elevator?")
I still really haven't worked out my own theory of what has happened. Instead I am just having fun hearing others' theories. Which then in a fashion become real, only to drift of and shift into another theory. Creating a mass ever fluctuating mass of actuality. And in the end isn't that what Homestuck is. Spoiler The only thing I am very stubborn about is the idea that there's some sort of true afterlife that the ghosts were herded to by Aradia. Sollux is also chilling with her because reasons. I an another being the stubborn Buddhists we are choosing to believe that it's rebirth until Hussie comes by and says no. As in like actual real deal rebirth and not the bullshit you get stuck with in the game because of dream bubbles and alpha time lines and doomed selves joining other selves. But finally being placed back within a more natural state of rebirth and being allowed to shift through lives and grow. As opposed to being stagnant like the dream ghosts were. Urgh I want to do another Buddhist analysis of Homestuck shit. URGH. I have done like 20 of those!
